It look like itext file parser or extractor from iTextpdf5.4.1 locks the file
and does not allow to delete the file.

'C:\TestFiles\PrintVendorArchive\SamplePdf.pdf'
at org.apache.commons.io.FileUtils.moveFile(FileUtils.java:2835)

Yep that code is for File I/o but it was works when I have iText2.* jar as
external jar and and as soon I use iText5.* jar it does not work. And yes I am
using the file.close();
Just trying to see if it conflicts with any i/o functions and /or changes the
file attributes.

none of the code you posted has anything to do with iText. My guess is that
you aren't properly closing the PdfReader or PdfStamper or whatever.
PdfReader r = new PdfReader(....);
try{
// do stuff
} finally {
r.close();
}
