What exactly do you imply saying it is "safe"? I would formulate it like this: PDF reading and processing software must be hardened against garbage input, no matter if the garbage is in a referenced object or not. This is especially true for software retrieving arbitrary, unfiltered, uncontrolled input. For garbage in unreferenced objects this is easiest implemented by not regarding those unreferenced objects at all.
