Cause my fluxbox system with VirtualBox has a similar problem. When switching to fullscreen with a VirtualBox-System, it is not really a fullscreen as the fluxbox titlebar and all other windows stay above the fullscreen VirtualBox window. Maybe it is realted to another component and we find some similarities to our system. Many people here seem to use ArchLinux.
