I will attach a screenshot where I have the situation that Kmail indicates unread emails, but doesn't show them, but akonadiconsole (which was opened at the same time as Kmail) clear shows those emails. I have setup the akonadi resouces to stay online all the time and when I restart Kmail, the missing emails are then shown correctly.
