Shutting down the Akonadi server is not always the desired behavior :-) It allows you to receive your emails and get notifications without having to run a big client (KMail). But I agree it's arguable that some people might not welcome this behaviour, for those we are working on the suspend/resume resource on demand feature (it will not stop the Akonadi server itself, but at least the unneeded Akonadi resources to preserve some HW resources).
