I usually set up an Alt Birth, Alt Death (etc) event with the conflicting info, make sure in notes in each it is clear what the source is, and take the most-likely-to-be-right as the primary (just like with Alternative names). They can always be swapped if I change my mind as to what is most likely.
In general I treat birth/death/marriage certs as primary (more likely to be right) and census info as secondary. I have found many census records with both errors on the original and with transcription errors (eg the "wife" age "3" for one). With that choice I would use the census as source for the alternative event if it is a 1900 US census or another with the birth year explicit rather than just calculated and would ignore the census year altogether if it is calculated.
