As long as you use multi measure rests and have set \property Score.skipBars = ##t you should get exactly what you are asking for.
I haven't had a chance to try this on 2.0.0 but it only fails when the multimeasure rests occupy at least one full line for both instruments. Then that (those) line(s) is(are) removed. \mark's are the only thing left but no rests.
