Sounds like Frescobaldi does not find your new lilypond install in the directory where it used to be, maybe it has been installed in another directory. Go to Preferences - LilyPond preferences. Highlight the first entry at the right, push Edit and then push the file browser dialog button at tthe right of 'lilypond command' box. Once there, find c:\Program Files\whatever\whatever\lilypond.exe where 'whatever' is something like \usr\bin\ , I'm sorry but I do not remember exactly (I am not a windows user) Once found, click 'Open', OK, OK.
