This is because you only changed the indentation within LyX. The concept of LyX is WYSIWYM, so the layout within LyX is not exactly what you get in the output. The existing layout files are designed to follow this rule, but to give you the best possible impression of how it would look in the output.
But what do you want? To omit for example the indentation, add this command 
line to your preamble:

[EMAIL PROTECTED] [EMAIL PROTECTED] [EMAIL PROTECTED] .2ex}{-1em}{\normalfont\normalsize\bfseries}}

to get an insentation, use this command instead:

[EMAIL PROTECTED] [EMAIL PROTECTED] [EMAIL PROTECTED] .2ex}{-1em}{\normalfont\normalsize\bfseries}}
