Did you tried to play with DBMaxTransactions and DBMaxLockers serverconfig.ini parameters? I've set both to 5000. At my site this fix a problem on importing big mgp files. May be it can helpful also to your problem... If you fix serverconfig.ini, remember to restart mapguide.
