I believe the problem is that the file does not actually contain any DNA sequence, even though it probably contains annotation and amino acid sequence. Can you check with a text editor? The DNA is usually near the bottom of a genbank entry. The NCBI web site has a bad habit of not downloading the DNA sequence by default, so if you obtain your data through their web interface be sure to add the option to download the sequence. If that doesn't solve the problem, can you please send me the .gbk file (off-list) so I can have a closer look at what might be going wrong?
