I've been poking around for different software for 3D analysis of CTs,
and have run into some websites that might be of interest to you, at
least for a beginning. The following include both free and commercial
software for 3D reconstruction of MRI, CT, confocal, and serial-section
data for imaging.

Dear morphometricians,
I've been asked some information about software for 3D image analysis
(what's available, what kind of data can be analysed and what kind of
analyses are avaialable, range of prices etc.). This is in
preparation for
a short course on image analysis for graduate students that might be
organized in Milan the next year.
Except for that bit that has to do with geometric morphometrics,
this is
something on which I have no experience. I'd greatly appreciate your
advice
and suggestions.
