I thought you were using the new minimals, so I became confused. You probably have to download and extract a new cont-tmf, then manually copy scripts/context/lua/mtxrun.lua and scripts/context/lua/luatools.lua to (the|a) binaries directory as <bin>/mtxrun and <bin>/luatools. After that, run luatools --generate, and all *should* be back to normal.
