Given that it is a new design, I assume you will have tested all
the basics first:

Check power rails.
Check clocks.
Check reset line.
Compare the schematics of your custom board and the evaluation
board side by side, marking them off as you go.
Missing/added resistor pullups/pulldowns?
JTAG chain of devices the same?
Are the logic levels used by your dongle/target boards compatible?
Does slowing down the JTAG clock help?
Is the RC time constant on the reset line of the custom and evaluation
boards the same?
