First I just saw 4x40 on hd4478 lcd and I assumed they where handled the
same. Now I checked and 4x40 comprises of two 4x20 controllers and there
are two E lines to select which one to handle. So the STB out from
DS2408 should have to be switched from E1 to E2.
Could it be switched by some circuit driven by one of spare PIOs?
It could also be used to attach 2 separate LCD to one DS2408.

And another question is it possible to leave the state of PIO.0 as it
was while writing to other PIOs and still get STB after the write?
