This 5d thing is caused by AFNI, right? If you are using pynifti you can do something like this (just a sketch): >>> img = NiftiImage('something_from_afni.nii.gz') >>> img.data = img.data.squeeze() >>> ds = NiftiDataset(samples=img, mask='from_somewhere.nii.gz', ...) Something similar should work with NiBabel too.
