I wonder what happens if you have a text-only version of your website
for sites that do not support javascript? Will the search-engine
penalize for this? Will they feel 'tricked'?

Also, Google at least actually runs the javascript from time to time.
Not predicatable though. It might also help to have a google-analytics
link in the pages.

Lastly, you can actually submit a map of the your site. Forexample,
qooxdoo could have a static page containing links to all the api-pages
in the api-viewer and google will suggest the correct link when
searching for a specific method or class in qooxdoo.
