You seem to have gotten an extraneous list item called "Chromosome" to which an empty string has been assigned. What happens if you issue this command:

ann2 <- data.frame( Name=ann$Name, Position=ann$Position, Chr.num=factor(ann$Chr.num) )

(I took the liberty of making Chr.num into a factor.) And then print out smaller segments of ann2 (since what you have would take many hundreds of pages.

ann2[ , 1:60]

 arguments imply differing number of rows: 561466, 0
