I realize that ape computes the Felsenstein contrasts that incorporate Felsenstein's within species variance. However, does anyone have code in R for doing the complete method proposed by Felsenstein, including the likelihood ratio test he suggests? Another question: If one wanted to compare this phylogenetically controlled correlation between traits to a traditional correlation including within species variation, could you simply use a star phylogeny instead of the known phylogeny?
