Answering self: apt-get install automake fixed that. But it seems strange
that I can have a system with autoreconf that doesn't have automake installed.

autoconf recommends automake, the latest APT packages will install a
version of automake in this case.  As automake is not required to run
autoconf, you can choose to not install automake or remove it again.

In any case, I think the package relationships are fine.
