Dear It depends... - If you will only restart the server after the changes, you change best the dspace.cfg in the /dspace/config directory. ! Be aware of that fact that this file will be overwritten (with the /dspace-source/config/dspace.cfg) after a next deploy ! - If you plan to deploy and then restart the server, you change the dspace.cfg in the /dspace-source/config directory.
