I guess I just solved the issue ;-)

/etc/conf.d/rc

RC_PARALLEL_STARTUP=yes = no

My guess is that something was seriously messing it up during the
parallel startup! After changing this to no (default) and rebooting
(tested 3x) it works perfectly every time.

Nice one Ralph, your /etc/cond.d/rc entry is now identical to mine.
Gentoo boots pretty fast anyway, beats other distros hands-down.
