It turned out to be the keyboard layout indicator, which was not able to determine the current keyboard layout and therefore displayed nothing. If I hide the brightness entry it never happens, but playing around with the entry switching back to breeze icon theme sometimes but very rarely n then switching back to papirus it stops happening.
