There seem to be other times that these get opened, too. I think it has 
to do with session handling.

this has nothing to do with colors, but with session handling.
i have observed on linux, that after instalation of new version,
the _second_ run pops up automatically both of the dialogs you report.

i think when you close lyx window and launch lyx again, changing
preferences won't have this behaviour again.

I can confirm this for 1.6.x on Mac (IntelPPC).
