I'm hardly a heavy user of microtype, but usually when I do use it I tend to play around with tracking (though not much else: the microtype manual is 241 pages, so it's easy to waste a lot of time perfecting the near-perfect). If someone makes use of complicated microtype parameters, then Preamble seems the way to go (instead of the GUI checkbox). The only question: what happens if user has selected both checkbox and added a separate \usepackage[param1]{microtype} call in Preamble?
