I did so and had to also quote '"': 
folder-hook +root       'push <delete-pattern>~s\"Cron\ <grfz@len>\ nice\ 
ionice\ -c\ 3\ ~/bin/my-notmuch-new-and-tagging\"\ ~b^"No\ new\ mail.\"\ 
!~b^Processed<enter>'
