yes,  you can index using index  command try following commands

bin/nutch invertlinks crawl/linkdb crawl/segments/* 

then 

bin/nutch index crawl/indexes crawl/crawldb crawl/linkdb crawl/segments/*

 does not end up in the index.

Hi,

that url seems to be blocked by the robots.txt of that site. That is why 
it does not end up in the index.
