I've got exactly the same problem. Noticed it first on 9.04. Updated to 9.10 and didn't resolve issue :( I have an Acer Aspire One D150-1Bb. It was very strange as you could click once on an app to launch it (e.g. firefox) but then you couldn't get firefox to focus and could then not click on it at all. Switching to a console terminal and killing X so that it then restarts would sometimes fix the issue, but not always. Sometimes a right click shows up as a left click. Applications don't take focus like they should. Once this problem exists even plugging in a usb mouse doesn't fix it. The usb mouse behaves in the same manner. Disabling the touchpad (Fn-F7) prior to X startup and using a usb mouse works, the problem never appears.
