I've filed a feature request with upstream. In 5.1/5.5 the InnoDB storage engine will have a background thread that wakes up every one second. This makes it the highest cause of wakeups coming from a user source for me. By comparison, virtuoso-t, used by nepomuk causes 0.5 wakeups per second.
