Hi, This "seems" not connected with python...since this error looks like cropping up because InnoSetup could not pickup all the items that would be needed during uninstall. First thing would be to check if the InnoSetup conf script mentions that this setup needs to be uninstalled.
If you can distribute your app as executable (the user does not need it to be in script forms), the 'safe and sound' way is to first freeze it using, bb-freeze or cx_freeze or py2exe, then test the frozen app and then create an installer for the executable so created.
