This should work in latest nightly builds:
phenix.pdbtools model.pdb clear_seg_id=true
If it doesn't please report a bug (on appropriate Phenix lists).

I found the solution by myself:
open pdb file in vim and replace segid by regexp
:%s/\S\S\S\s\s\(\S$\)/ \1/g
