This is a hicolor issue. When putting a icon on the desktop, Nautilus asks the icon theme (hicolor) what size it wants and Hicolor tells it it wants a scalable with a 128x128 canvas. Banshee provides a scalable with a 48x48 canvas though, so Nautilus gets all confused. This can be fixed by
