the method described here is an hack, there is a backup menu item you
case use to do the backup. Closing, that's not a software bug, you just
use it the wrong way

I used the howto from
http://ubuntu.wordpress.com/2005/12/03/how-to-backup-evolution/ .
Found the source of the problem in the gconf settings, where they store an
apsolute path for the location of the mail boxes.
Manually editing them corrected the problem, but it should not happen at first.
