I used the howto from http://ubuntu.wordpress.com/2005/12/03/how-to-backup-evolution/ . Found the source of the problem in the gconf settings, where they store an apsolute path for the location of the mail boxes. Manually editing them corrected the problem, but it should not happen at first.
