It seems you have a different issue, perhaps related
to wine. I would recommend that you file a new bug
against the wine package.

It was happening every time but is not now - I'm not sure whether an
update fixed it or something I did (I can't remember when it stopped
happening - I run standard Ubuntu Hardy too). I'll see if I can find
out.
I am not using the colours from system theme but I did change the
colours to black

Can you confirm that you see this every time that you
start the terminal?
If you open the terminal and go to Edit-Current Profile-Colours tab
do you have the Use colours from system theme box checked?

Can you please run
gconftool --get /apps/gnome-terminal/profiles/Default/use_theme_colors
This may well give you the same error. If so can you instead run
cat .gconf/apps/gnome-terminal/profiles/Default/%gconf.xml
