I can not confirm this for launchers, but for preferences menus:
1) Tell gnome-panel to auto-hide
2) Right click on the clock applet
3) Choose Preferences
4) Move the mouse away from the panel
- The panel does not auto-hide, you have to hover and un-hover it again.
Btw: I have compiz deaktivated
I tried it with compiz aktivated/deaktivated: Compiz does not influence
the behavior, so I set this to invalid

Yes, this is reproducible every single time.
1) Tell gnome-panel to autohide.
2a) Click on a launcher, or
2b) Open menu on an applet (e.g. preferences, power history...)
Observe panel does not autohide.
3) Mouseover panel, move pointer away from panel.
Observe panel autohides.
