Now we have an option to disable all shortcuts. Makes total sense in a
VNC application.

Vinagre impossible to uses de F1 and F9 keys o the remote computer
Fixed in upstream.
New vinagre supports both syntax: host:display (which is your case) and
host::port.

By 'duplicate' I meant that this feature is useless to me. It's better
to hidden all shortcuts at all than being able to change them, in a
context of a VNC viewer.

I have fixed some clipboard issues in upstream svn.
The fix will be available in next Vinagre version, 2.23.2.
Please, reopen this bug if the problem persists.
