From time to time I also run into the same issue.
It happens only if you press alt+f2 _very shortly_ after you have
logged in (at this time, the gnome desktop is still starting up).
The dialog box can be closed by pressing the x (close button) on the
upper right side of the dialog window.

killall gnome-panel got rid of the dialog, and it didn't come back.

Weird bug that's the first time I read about a such issue, setting low
importance since that's mostly cosmetic and happened only once to one
user
