Seems the mystery was solved: The beeping seems to be caused by brltty.
The init.d script reads /etc/default/brltty which has RUN_BRLTTY=no,
so we never actually run this by default. But the systemd unit does
start it. Apparently brltty produces the beeps as a kind of notification
to blind users,
Is the screen intensity fluctuating or do parts of the image on the
screen change sporadically?

Eugene provides a backport of gnome-session 3.12, but this package has a bug:
the gnome-session-quit command is broken. This prevents that users from

Thanks, that's an xchat-gnome issue, indicator-messages doesn't enforce
single instance, it's up to the application to handle what it wants to
do when called and already running
