Sounds like everything is already setup. That being the case, all you need
to do is apply the master pages.
>From the Body Pages, Format > Page Layout > Apply Master pages.

Once your master page mapping table is working (as it looks like it should now)
you'll also be able to use the Apply Master Pages option in the book update
window.
