It makes no difference really. Both are files with bash code that are executed when sourced. The only difference, as Ed replied, is that .bash_profile is only sourced for interactive shells. Not sure about the others, but I know gnome-terminal can be configured to start an interactive shell (and thus ~/.bash_profile gets sourced).
