It should work fine - I have this in 
my /etc/apache2/vhosts.d/01_external_vhost.conf file:

VirtualHost mclure.org:80
ServerName www.mclure.org
DocumentRoot /var/www/external/htdocs
ScriptAlias /cgi-bin/ /var/www/external/cgi-bin/
Directory /var/www/external/htdocs
Options -Indexes Includes FollowSymLinks
Order allow,deny

AllowOverride all
php_value include_path /var/www/external/phpinc:.:/usr/lib/php
/Directory
Directory /home/bev/html

Is Directory directive permitted inside VirtualHost directive?
example from Gentoo /etc/apache2/vhosts.d/00_default_vhost.conf file:
