Given that your lyxcode is set in typewriter, you can disable the character
protusion and expansion for typewriter (and math, for that matter) with

I noticed that my formatted text in a lyxcode environments didn't line up
even though it was the fixed face.
This was caused by using the microtype package.
Using microtype shortens my 603 page book to 599 pages.
