Já tentou apenas restartar o servidor, sem formatar, pra ver se melhora?
Eu tinha um problema parecido (*), mas o servidor era virtual (com xen) e na
mesma vm ainda tinhamos mysql, ndoutils e o cacti.

servers, never had any troubles.
