This problem would be handled with your PD settings, i.e. set it up to use ALSA-MIDI and the ports will appear in Jack. If you want them tied to MIDI ports from another app, you could use the bash utility aconnect, perhaps as a startup script. See the last section of this chapter:

well after banging my head against the wall for a couple hours late yesterday afternoon i found the trouble to be with the 'pipeline' object in my patch... it also was odd that i couldn't connect prior to firing up the interface builder (mrmrIB) app. once i did that that mrmr auto-connected

hi svend you can send some message to [s pd] to change sound and midi settings. those messages aren't documented anywhere, though (is that correct?). however, you could do the following: [r pd] | [print settings] then go the menu, choose your settings and hit ok and you will see some output.

Hi list. Im using a pd patch to play .ogg files all day long on a windows computer. The files are played one after another reading them from a folder in the computer. At some point (let's say once or twice every 12 hours) the CPU usage of pd.exe goes to the top and the file that is being played
