I then used removeNode to remove the old array, but the HDF5 file has

But you can always get rid of this space by explicitly copying the
file via h5repack or ptrepack.
Do I need to explicitly exclude the deleted nodes, or will a standard
h5repack leave the deleted nodes behind?
