Hi Nick,
I think there are two ways to accomplish this,
1, Select the yelllow polygon using the Select Features tool then
Tools Geoprocessing Tools Intersect. Create a new shapefile in
Output Shapefile and OK
or
2. Using the Select Features tool again, Press Control button,
select all the
ToolsSelect by location... and follow the GUI
instructions
This did exactly what I needed.

You have to merge it to make into 1 layer, then you can select it and clip.

It sounds to me like he just wants to select points based on their
intersection with a polygon.

Although it doesn't look like that can filter by your current selection
yet, so you might need to Save Selection as your selected polygon to
it's own layer 1st.
