Yes.

You will have to use the command line parameter:
/reg:

like I do to run 32bit and 64bit The Bat! on my machine.
Here is the example:
/path/to/thebat64.exe /reg:_beta64 /nologo

This creates a separated registry entry called:
HKEY_CURRENT_USER\Software\RIT\The Bat!_beta64

and it will do the trick.
