In the GUI Configure Wine, under the tab Graphics, I have chosen the
option to Allow the window manager to control the windows. If windows
are managed by your window manager, then they will have the standard
borders, they will respect your virtual desktop and appear in your
window list.

The above is valid if the Visual Effects settings in Gnome (Under System -
Preferences -Appearence - Visual Effects) are set to Normal. The
application stays on top and active until closed or the user chooses another
application to be on top.
If the Visual Effects settings are set to
