I installed xserver-xorg-input-joystick and it fixed the problem with the joystick crashing X and I can now play my games. However, two issues remain: 1.) The gamepad still controls the mouse. This should not be by default. 2.) Joysticks and gamepads should work out of the box in Ubuntu. If
