I can confirm this bug. After I upgrading to Jaunty from Intrepid, Smart Pinyin
disappeared from the SCIM menu. Also the Smart Pinyin module has disappeared
IM Engine-Global Setup. Removing (purge) and reinstalling scim-pinyin does
not help.
However I have found a simple workaround:
cd ~; rm -r
Have you tried to remove (purge) the package, log out and in again, reinstall
the package and log out and in again?
It really seems that your configuration got messed up somehow.

in Jaunty, the Smart Pinyin Chinese input method of SCIM is missing.
With the same scim-pinyin package installed, the easiest input method

It may be that you accidentally disabled the module in SCIM somehow. You
can try to right-click on the SCIM icon and choose SCIM Setup. Under
IM Engines - Global Setup, make sure that the module is selected
under Chinese (simplified).

Smart Pinyin is present in the Simplified Chinese sub-menu of the input
method list under its Chinese name, like in Intrepid, as it is a primarily
Simplified Chinese module. However, you also can type traditional Chinese
characters with it.

My problem was that the whole module is not shown in SCIM Setup - IM
Engines - Global Setup - Chinese (simplified). I just saw four
modules, none of them written in Chinese characters, and none enabling
